According to an article in Slate, it originated on college campuses in 1974. It's exact origin is unknown.

Those who were commandos in the jungle warfare, stripped down to only the essentials so that they could move easily and swiftly and not be detected. I'm assuming that underware would be considered excess baggage that would limit their movements. Its all about freedom!

Special ops used to go without underwear so they could go to the bathroom without stopping on missions
