I've put my two bettas in a betta tank with the seperator but the male won't make a bubble nest,he just flares up.What's wrong????

You shouldn't put the female in the same tank as the male until you have conditioned her. This means place her in another tank or bowl, but near the male betta in his tank. After a week or so, you can introduce the female to the tank as long as the male has made a bubble nest. Make sure you're mating them in a 10 gallon tank with plenty of hiding spaces for the female to hide once they're done mating.

Bettas don't just automatically breed when they see one another. Both fish must be in spawning condition,which means they are mature fish, that have been living in nice clean water for several months,and are well fed with a nice variety of foods,preferably some of it live.
The male will signify his readiness by building a bubble nest. And females will be "plump" looking and displaying a spawning tube(a small white triangle,that appears in her vent).
First, get a good book on spawning Bettas and do your home work. You need to learn about foods for conditioning the parent fish and foods for the fry. Also how to set up a tank for successful spawns. Things like temperature control(both air temps and water), general water conditions,the right kind of filters for raising the fry,Tank covers,water levels in spawning tanks,and a lot of other things before you can even think about beginning.
So, to answer your question, what's wrong is that you don't know enough to try this yet. Do your homework!

I had a male betta that makes bubble nests but when I added a female betta to the tank he just attacked her and I had to remove her.

you didnt condition the breeders.

Breeding isnt adding a male and female and they will breed.

You need to condition them for 2 weks on live and highly fatty foods.
