Basil needs to have a heavy mulch around the base of the plant. The stem and leaves are quite delicate and easy to water log. Basil needs to be allowed to dry out between waterings but not enough for the leaves to wilt. However, heavy watering and dirt splashing up unto the bottom of the leaves can cause the plant to die. The overwatering causes stem rot and when the stem rots, the rest of the plant does not receive the nutrients that it needs. Do not water basil directly unto the stems but water four to five inches away from the stem and allow the water to soak in slowly. This is why I recommend a heavy mulching.

Without seeing the plants I am thinking your basil got cold damage. Did this start happening this fall if so when temps go under 50 degrees the basil does not like it and the stems and leaves will start to discolor (turn brown).

if this happened when it was still warm than it could just age. When basil plants get mature and want to flower and make seed their stems get woody/hard and tend to turn brown.

when does it develop the brown stem problem?... while still a seedling or when grown up some?...

read here....

under 'disease control'.... may not be this, but you should be aware of it if you're growing basil.....

if it's seedlings, it may only be 'damping off'....
