1) What is the best scary movie with Christopher Lee? I'll select "The Creeping Flesh"~my first impulse. It co-stars Lee and Cushing, and the creature is so repulsive yet fascinating. In that final scene, I'm certain that is Michael Gough in one of the cells though he isn't credited.

I believe this film gets overlooked and gets aired so rarely. There are layers of stories going on within it, including the gentle scientist unleashing his daughter's madness when he attempts to prevent that very thing.

2) Christopher Lee, Peter Cushing and Vincent Price all were in "House of the Long Shadows" (1983). Among their co-stars were John Carradine, Richard Todd and Desi Arnaz, Jr.!

Cushing and Price co-star in "Madhouse" (1974) and in "Dr. Phibes Rises Again" (1972).

Cushing, Lee and Price co-star in "Scream and Scream Again" (1971).

3) I'll have to tally the Lee/Cushing films because there are so many! On one forum, someone states that they made 22 films together, starting with "Hamlet" (1948), in which each has a role though they do not appear together. Here is a list of films from that site:
1) Arabian Adventure (1979)
2) The Creeping Flesh (1973)
3) The Curse of Frankenstein (1957)
4) Dr. Terror's House of Horrors (1965)
5) Dracula A.D. 1972 (1972)
6) The Gorgon (1964)
7) Horror Express (1973)
8) Horror of Dracula (1958)
9) Hound of the Baskervilles (1959)
10) House of the Long Shadows (1983)
11) The House That Dripped Blood (1971)
12) I, Monster (1971)
13) Island of the Burning Damned (1967)
14) The Mummy (1959)
15) Nothing But the Night (1972)
16) Satanic Rites of Dracula (1974)
17) Scream and Scream Again (1970)
18) She (1965)
19) The Skull (1965)
20) Hamlet (1948)
21) Moulin Rouge (1952)
22) One More Time (1970)
I'm not sure if this is the complete list or not. I'll check a couple of other sources.

Wow! That didn't take as long as I expected!

Seeing as the second and third parts of your question have been pretty well tackled, I'll give you an answer for Part One:

My vote goes to The Wicker Man (the original production, not the sub-par remake). Lee's performance as Lord Summerisle is his best in a horror film; suave, mannered, intelligent and thoroughly convinced of his beliefs. The film itself is weird, haunting, tricky and terrifying.
