To answer your question you have to look at the past and ask who has that "guitar genius" label at the start of their career and then carry's that onward. The likes of Page, Clapton,Gilmore etc are still with us, but i think you're right in thinking that the last group of guitarists that filled that condition were from the 80s/90s, Slash, John Squires(Stone Roses), Johnny Marr (Smiths) and of course Kurt himself, and although there are some very good players at this current time I don't think there's anyone who has that "standout" factor.

Aside from a new generation that is underway (Dragonforce, Trivium, etc) I'd say that the best two of the last ten years were Zakk Wylde and Dimebag Darrell. Granted, that's very metal intensive, but you can't deny that they blow just about everyone way. They are the guys getting more and more people into the stores to buy an ax and learning how to throw down, so really they are it, along with Slayer, Metallica, and Megadeth. If you read interview these days with the dudes who are pushing the boundaries, those are the people they talk about.

If I had to name someone recent I would go with Tom Morello of Rage Against The Machine and Audioslave, he is an excellent guitarist and very recogniszable in his style. I agree with all the rest of the answers also, Agus got me playing along with Clapton, Hendrix, Slash, Eddie Van Halen (Especially Eruption), Jimmy Page, Joe Satriani, Kieth Richards, and Pete Townshend.

The Red Hot Chili Peppers are pretty famous, and with John Frusciante having increasing contributions, he may one of the more recent guitar heroes.
To be honest though, the Guitar Hero game franchise may be the "guitar hero" that's making people want to play guitars.

Nobody mentioned Ace Frehley (KISS) was a major influence for your 80's, 90's and present guitars. Now i know people hate KISS but think real hard about this. If they didn't have great shows which translated into great live albums. LIVE ROCK N ROLL ALBUMS mau never have come to such popularity. For example he was a major influence for Dimebag Dareal (misspelled)
