When referring to retired military how do you write there ranks in an article?

I believe you state their rank as at end of service;-}
then in brackets following: (retired).

Captain John Holliday, USAF (ret.)

Obviously, John Holliday is not my real name, but that's the standard format, and I did leave the AF as O-3

The same as if they were active except at the end you put "retired" or "ret.".
