"During the Civil War, President Abraham Lincoln, looking for ways to unite the nation, discussed the subject with Hale. In 1863 he gave his Thanksgiving Proclamation, declaring the last Thursday in November a day of thanksgiving.
In 1939, 1940, and 1941 Franklin D. Roosevelt, seeking to lengthen the Christmas shopping season, proclaimed Thanksgiving the third Thursday in November. Controversy followed, and Congress passed a joint resolution in 1941 decreeing that Thanksgiving should fall on the fourth Thursday of November, where it remains."

Howdy,
I answered a similar question for Ask Yahoo! back in 2006. Though the tradition did start hundreds of years ago with the Native Americans and Pilgrims, it wasn't celebrated regularly until "a magazine editor named Sarah Josepha Hale helped make it a permanent tradition."
Ms. Hale wrote editorials that suggested Thanksgiving be made into a national holiday. Her hard work paid off in 1863, when Abraham Lincoln "proclaimed the last Thursday in November as a national day of Thanksgiving." Later, Congress sanctioned "Thanksgiving as a national holiday, always to occur on the fourth Thursday in November."

They chose Thursday because the first Thanksgiving celebration lasted 3 days. So we have Thurs, Fri, Sat and then Sun for church.
