I had a very strange problem with my transmission on my car and that too was only when the car was running for a while. What I did was, when I started to get the symptoms I immediately ran over to my mechanic and WITHOUT turning my engine off I ran inside and insisted that my mechanic come out to test ride it. He did and then found the problem. He also told me that it was one of he most odd problems that he has ever heard of. You see, what I was experiencing was that when the car got hot it would miss second gear. If I turned off the car it re-adjusted itself back to normal. That is why he could not hear/feel the problem. However, when I left it hot he got to experience what I was talking about.

Also, checking your belts might be a good idea too. It can't be the brakes because you would only get the noise when you stop and not on acceleration. Rotors will vibrate and pads will squeek.

Hope this helps. Good Luck.

I had a similar problem. It was my rotors. You should check your fanbelt as well.
