The book you should read is The Roads to Sata by Allen Booth. He did it and then wrote a great book about it. Obviously you need to buy good boots, a backpack, rain gear, and some maps. It would cost about 3000 yen a night to stay in a youth hostel or sauna. I would budget about 2000 yen a day for food-convenience store onigiri etc. would be the ticket. You could probably come by the kindness of strangers from time to time or camp, sleep in a station, etc., depending on the circumstances. Therefore you could think of a absolute minimum budget in the neighbourhood of a million yen.

What nationality are you? Do you have a visa that allows you to stay in Japan that long? If you are a US Citizen in Japan as a temporary visitor, the maximum you can stay is 90 days.

Japan is VERY expensive! Think of it like a backpack trip across Europe. Of course it depends of how luxurious you want your walk to be? Staying at family inns, or onsens?
Food, I think, is especially a killer. And hospitality is awesome, so everything costs more than what Americans (?) expect for room/board/food/travel?
6 months is a while. Bring a lot of $$. Gomen, can't do more, because it really depends on activities, what you want to do on your trip!
But enjoy, have fun, Japan is AWESOME!!

You'll need enough money for one meal because japan is very small and you should be able to cross it in one day.
