The main morphological difference lies in the number of flagella. In trypanosoma there is one flagellum whereas the giardia there are several of them.
In terms of pathogenicity and habitat too they are different.
Trypanosoma is a hemoflagellate that is it lives in the blood where as giardia lamblia lives in the intestine.

They are both protistan parasites.
Trypanosoma is a kinetoplastic that causes sleeping sickness. and is carried by the Tsetse fly; whereas Giardia is a Diplomonad.
