We'll be driving from Amsterdam to Paris and plan on crossing over into a couple different countries. Are there border stops and checks at each border?

Between Amsterdam and Paris you will not see any border control at all.
There might be an old and defunct building at the border, there might even be a parking-place for lorries, but you will not be stopped.

If you use the smaller roads you can be in a new country for quite a while before you notice.

Normally there is no control. However sometimes there is suddenly some sort of active control. Most by flying squads. However this is the case when customs or police got a tip. In fact it happened to me once. However like the topcontributer Willeke says: you do not even notice you passed borders.

Not at every border, just when crossing from a member nation in the EU into a non-member nation, i.e., crossing over into Itay from Switzerland and vice-versa.
