Most teams do one of two things
1) Donate them to Homeless Shelters
2) Donate them to Goodwill for people to purchase
Some cities in the past you had the ability to reclaim your hats, but as part of the 1994 CBA, the NHL and NHLPA entered into an agreement with Amity to have the hats donated for people who need them.
It should be noted that compared to the 1950s and 1960s, the number of hats thrown onto the ice is a LOT less than it used to be. Once people stopped wearing fedoras, the hats declined.

At lots of arenas, you can go to Guest Services and claim your hat after the game. Sometimes they keep the hats for display purposes. I think it was in Nashville that they have a big pile of all of the hats from the first hat trick scored in the arena. They're under no obligation to give them back, just to get them off the ice so the game can continue.

they probalby throw them away but what i think would be a good idea is to gather them all up and have the player who got the hat trick sign then and then the team can sell them for charity or some sort of foundation that benifits the team

In St Louis, there is a large display outside the team store that shows "Hat Trick History" of all the Blues that have had one. They got the hats from the last time it happened in there. After that, it is anyones guess.

Back when the Flyers were in the Spectrum they had a display/hat room and an attendent that you could go and retrieve your hat. Im not sure if that was brought over to the new building but Im pretty sure I have seen something along that line there as well.

The Flyers have a display case built into the wall at the Wachovia Center. It must have at least 200 hats just piled in it.

I have heard that they scoop up all the hats and get the players to sighn them and they hand them back at the end.
