Shoes are usually designed for warmth, comfort, and protection. If you want more balance, invest in some high-quality sports or running shoes, which are researched and tested for performance (including balance).
Although this is in a sense true, shoes do provide a flat surface for your feet to rest on. It all depends on the surface: do your feet need to adjust to the surrounding, or is it stable? Your feet have the capability of balance by bending, shaping, changing size, etc. But on a flat surface, shoes may be better.

Barefoot, absolutely. In shoes you have less sensory feedback from the surfaces you're walking on.
