I really love BPS: Battle Programmer Shirase. It never came stateside but it's outstandingly good. I have the fan sub on DVD and finding a ton of info. about it is sorta of difficult beyond what is just general knowledge.

First off for answerers who don't know what's mainstream is, it is defined as "popular", it'll be "What is the best non-popular mainstream anime ever?" (I finally used my dictionary instead of guessing what it means xDDD
With that being said, you can try Shakugan no Shana. It's a nice anime and it's non-mainstream. It has lots of fighting and action, and as well as few love after couple of episodes. It also has very nice songs you may enjoy. The storyline is a little complicated at first glance, but if you research a bit, you'll understand a lot more. Also, at first glance at the opening of the first episode, you may think Shakugan no Shana anime is all about girls. But really, it's not. Boys like me still enjoy it, so watching a first few episodes won't hurt a bit.
Watch Shakugan no Shana, or at least episode one. You won't be disappointed. ^_~

OMG iori, you do pwn. Someone on yahoo answers who loves BPS, let alone even know of it's exhistence? Added you to my contacts of that alone.
While stuff like Shana, and Mushishi aren't aired on Cartoon Network, they are very mainstream amongst those who watched subbed anime. BPS (http://myanimelist.net/anime.php?id=579 )is an excellent example of a truely nonmainstream anime that I enjoyed. Baccano! (http://myanimelist.net/anime.php?id=2251 )is another great series that has almost zero attention. In my opinion, it is the best series currently airing (well, actually it just ended Sunday).

Now this is my kind of question. ;D
I have couple favorites...
-Colorful (Really perverted and funny, though there is no Hentai...which is why i like it) ;3
-Loveless(Really cuteee Shounen ai/romance Anime. (Sort of psychological too) Waaay too short IMO. ;___;
-Last Exile (My top favorite out of every Anime i've ever seen. I love it! Range Murata is a wonderful artist. ;D And the soundtrack is lovely too!)
- Gantz (ugh...not too many people like this show...;___;
Its sort of hard to like...what with all of the blood, gore, and perversions. =___=;; But i still think its really great.. ;D)
