Nope. It can live. The reader will accept most anything. In fact, giving him something that's a little difficult to accept makes him try harder to become spellbound, which is what he wants. So it can be good technique.

thanatos sounds like a name that would be given to a serious character. maybe and older more controling character. serious scholars would notice or at least guess the character was named after a mythical greek character.
if the name fits him is the best answers try reading your story out loud and if you say his name and it sounds weird according to the situations amybe you could shorten the name or mix leeters around so the name will fit and people will still see that connection between the greek god and your character

it depends on the nature of the story and the context of the character. For a novel designed to be read by literary critics and professors of literature the name would be too much of a simple gag. For a novel designed for casual readers and teenagers (the typical Discworld or Harry Potter readers) the name would be very appropriate and quite clever to use.
I assume that the character would use this name self-referentially and it would not be their sole birth-name.

Well it does refer to death, if I'm not mistaken; so if the antagonist in the story is, to the extreme, evil then I would say that it's a pretty well developed choice for a name.
