It's always going to be a guess, but here is some interesting info on the continued investigation (Cited below)
"Researchers continue to investigate the cause of Tutankhamun's premature death. Bob Brier, a mummy specialist from Long Island University, has been tracking down clues that indicate Tutankhamun may have been killed by his elderly chief advisor and successor, Ay. An X-ray of his skull revealed a calcified blood clot at its base. This could have been caused by a blow from a blunt implement, which eventually resulted in death."
Perhaps head CT scans have been interpreted differently
as noted by the answerer above. I'll look into this.
An alternative theory is that he had a genetic disorder known as Marfan's syndrome which led to a vascular aneurysm rupture in his brain. (Quote below)
Such a ruptured aneurysm in the brain would fully and satisfactorily explain everything without the need to resort to a murder theory, especially as it is known that a berry aneurysm may rupture without warning causing intracranial hemorrhage. With the Pharaoh's brain long gone, no supporting pathological evidence is possible but the location
of the blood clot traces, as found on the X-ray, seems to speak for itself.
"Tutankhamen would most likely have inherited his father's genetic disorder. He could easily have developed such an aneurysm, and he was probably living on borrowed time from the day he was born.
In summary, this new theory contends that the balance of probability is highly in favor of Tutankhamen having died of complications from an inherited genetic disorder rather than at the hands of a murderer."
The sites below offers interesting speculation.
Added Note - I found the MSNBC report on the CT scan findings. They did 1700 CT scan "cuts" of the mummy which is certainly a thorough examination. The murder idea seems out unless it was by poison. The fractured leg theory is still listed as a possibility.

They don't know for sure yet. Just before he died he have a severe hip breakage and there is speculation that maybe an infection set in. They have proven with the current CTscans that he was not killed by anyone. They have just recently preserved his head and face for public display but feel that his body will deteriorate with all the publicity. There is news articles on it on Yahoo.

Infection which set in on a broken leg bone. The abcess was found during the tests--probably spread through out his whole body!!!
