I agree, Justice League is way up there but so is the classic Batman: the animated series made in the 90s.
Toonami: Yu-yu Hakasho,Rurouni Kenshin (too bad they didn't run the whole series on either) and Dragonball Z.
If you're also including Adult Swim: Samurai Champloo. The action sequences are sick! And Fullmetal Alchemist.

Justice League and the incomparable Samurai Jack. The 2 best animated series ever done.

I'm going to have to go with the Read or Die OAV that they aired a few times. Cowboy Bebop would come in second.
