The difference is that Pearl Harbor is a geographical place and September 11 is a calendar date, as such Pearl Harbor exists continuously while September 11 only occurs once a year.

Biggest most important difference:
Japan (a country) attacked a US naval base at Pearl Harbor which was suppose to happen just after a declaration of war (which was late).
Terrorist (no real country) take several planes and crash them into the WTC and the pentagon (no declaration of war between two countries).
Pearl Harbor: a clash between two countries.
9/11: a clash of misinformation, mistrust and ideologies that state we are right therefor you're wrong!

1941 ever one in the gov know that the Japaneses were coming. they just did not know when or were.
2001 most people in the gov claim that they had on intelligence about the plot.
1941 the Japaneses navy went after military targets. most of the civilians that were killer were killed by friendly fire. The sailors were shooting the wrong ammunition at the Japaneses airplanes. When the ammunition made for shooting at ships and the shore did not hit the airplanes it fell back to earth and exploded some of it hit the nearby city of Honolulu.
2001 The WTC was not a military target but the Pentagon and the Whitehorse were. they were trying to kill a lot of civilians
The Japanese did not intend a sneak attack they were going to tell the sec state that we were at war about 0:30 before the attack but the timing got messed up.
