Ad-Aware, Spybot and SuperAntiSpyware are the programs I currently use to eliminate popups, spyware, and adware from my computer. They are well-written, and do not add popups or ads themselves.
SuperAntiSpyware (free)

Check for updates before booting in safe mode and performing a full system scan, in case a newer version exists.
You can run some online (free) scans that will clean as well...

Popups are usually spyware that sit on your computer, you will most certainly get them off by installing AdAware 2007 and the other program the previous guy suggested, but go look in your browser, I assume Internet Explorer, there will be an option in its preferences or options to block popups, check it and you should have no more popups. There's no need to re-install your Windows.

goto lavasoft and download adware se 7.0. also download spybot search and destroy. both of these programs are free,
if the scans remove stuff and u still have pop ups, then ur gonna need to re-install windows.
