You have to give the chocobo one Gysahl Green quickly at the beginning of the battle. (I organized my items and put Gysahl Greens at the top, so I didn't have to waste time searching for them.) Then, make sure no one attacks the chocobo. At the end of the battle, when all the other enemies are dead, give it a 2nd Gysahl Green. There you go, you just caught a chocobo.
