Why do you think you have "bad" bacteria in your tank/bowl? If your tank's inhabitants are showing signs of disease, you should focus upon the overall water quality by testing your water chemistry and correcting it via partial water changes. Cleaning substrate is usually only done when "restarting" a tank during emergency cleanings. If this is the case, then buy new gravel. If you are starting up a new tank, then simply buy aquarium safe substrate and rinse thoroughly in distilled water. Otherwise, I would avoid soaking gravel in vinegar or anything in an attempt to "kill" bad bacteria. It would simply make more sense to replace the gravel rather than risk introducing new problems into your tank.

I use chlorine bleach and rinse the gravel VERY well (cholrine will kill fish!), and then let it soak for 15 minutes before rinsing again. That kills all bacteria--but I reuse the bio wheel so the fish get their good bacteria back.

I'm just curious why you are asking? Are you having problems that you are trying to "fix" or are you just asking if this will kill it so you can do it and store the gravel for another time? If you added some info, it would make your question clearer, and we might be able to give you better suggestions for the matter you are facing. Depending on what your situation is, there are a myriad of things you can do for certain conditions, and what you are thinking may be a harder way to accomplish something that is actually relatively easy. Don't do this it will kill all of the bad bacteria and the good. Good bacteria is essential if you do this then you need to buy good bacteria in a bottle such as Stability.

I will kill some of the bacteria,but not all. Bacteria of the family Mycobacter that are in the encysted stage are nearly impossible to eliminate.
