In the 'future' that didn't happen (in season 1), Peter had a scar across his face. Since he had Claire's ability to regenerate (or else he couldn't have survived exploding), how'd the scar get there?

Maybe its possible that his powers fade after a time. It seemed that Claire had been in hiding for some time, so it could be that when kept away from the person he borrowed the powers from they fade eventually.

OK in THAT future Peter exploding in New York and who knows when buildings are exploding they send of little bits of metal and stuff so it probably scarred him but since in the season finale Nathan threw him up in the air he didn't get scratched or nothing hope that answers ur question

On one of the series of eight paintings Peter has a scar, so it's not an mistake. Maybe there's things done to him that prevents him regenerating that part of the body.

Very true, but you can't tell because the second season just started. When Peter had the scar they were looking into the future. !
