Well, I've only been in a men's room twice, but on the whole I'd have to say . . . women.
Men don't think they have to hover above the seat because they're going to "catch" something. These chicks make it filthy for the rest of us because they never clean up after themselves.
And if any hoverbutt is offended, GOOD. Mommy was wrong - you're not going to catch anything!

Maybe you should ask this question in the health section...as far as I know bathroom hygiene doesn't really relate to this area.
I think that there are people with poor bathroom hygiene of both genders. I have seen both men and women go in the bathroom and not wash their hands after they are done, whatever.
Personally, I have my own hand washing routine which involves never touching the bathroom surfaces. Extreme, perhaps, but I do work in a hospital...
EDIT: Ren, your answer explains so much!

I've been in commercial property management for 10 years, so I've seen fist hand, the results of both. I've found both genders to be equally boorish in different ways. Men don't try really hard to aim straight. Women throw paper towels all over the floor, AND they steal the pretty little floral arrangements we would put out.

I worked at a coffee shop when I was in college and both were pretty bad. The men's restroom really did LOOK clean but upon entering it just SMELLED atrocious. I think they didn't bother to go in the toilet but went on the floor. I often just used the mop on the toilet as well as the floor to avoid touching it!
The women's often had lipstick on the mirror, counter tops, pads falling out of the trash can that I would turn side ways and then use my boot to kick them back in and toilet paper shreds on the floor (I was ecstatic that they actually used it as opposed to the men though).

I worked for through school as a cleaner and cleaned both mens and womens bathrooms. The womens bathrooms are cleaner by far. But I don't exactly blame the men. The one thing I noticed (BEWARE GRAPHIC) is that there is always feces sprayed on the back of the mens toilets. At first I thought they were just disgusting slobs, but one day I came to a realization. They have to sit further back on the seat in order for the boys to not touch the nasty seat, so there fore the aim is off and hence feces all over the back of the bowl and splashing on the bottom of the seat.

Psychopath men and psychopath women are the ones that clog public washroom toilets.
