I don't really know why you would JUST be finding out he has another son with the same name, but it doesn't matter this is your child and all they share is a father. He can be named Anthony as well. I'm sure if you just found out about this other kid, they won't be playing at the park together. Anyhow, my dad had another son previous to him getting maried to my mother. When my mom had my little brother, she named him Kevin, after my dad, which just so happens to be his 1st son's name. It did not cause any problems. Its not like we all lived together, and they had different middle and last names.

My cousin's name is Anthony Edward and his last name starts with a B. I think if that's what you want to name your baby, do it. He is the greatest cousin in the family of about 30 grand kids, and he personality is simply wonderful.
I have at least 4 cousins with the middle names of either Joe or Edward( Grandpa's names) and we have other combinations of the same name game.
When Charlie comes up between my Aunt's Husband and my brother, it's simple defined as her Charlie or our Charlie. Then eventually he became Uncle Chuck.
Why not nick name Tony?
or Ant?
Name your baby what you want to name him. I'm sure you can work it out.
