As long as you do not say anything libelous about them, and are using their business only to say something like, "We are located next to such-and-such cafe", then that would be fine, and it is a common practice.
However, you might consider asking their permission, if only as a courtesy (for all you know, they don't want the added publicity or advertising, even if it's free).
While you're at it, consider doing a customer appreciation promotion with the cafe, where they give customers who spend, say, $10 or more, a card or ticket worth 5% or so discount for anything in your hotel, even a room, and, in return, you give your guests a ticket for a free drink with a minimum purchase at the cafe!
BTW, it was nice of you to ask; many people would just throw neighborhood stores, etc, on their website, without so much as a second thought. It may seem strange that folks wouldn't want such attention, but, that's not for us to say!

You can do anything you want, but you should ask them if they want to be included in your website. Otherwise all the work you did, might be asked to be removed.
More importantly, if your going to list them, make sure they list your business also. You will develop a mutual benefit. But beyond just the website, can you develop a marketing plan together?
