Peyton Manning doesn't need a friggin' green dot. He's such an amazing quarterback that he can actually see 30 seconds into the future, so he knows what defenses are going to do. He can also thrown the ball 400 yards in the air, and he's never made even a single bad throw that was his own fault.
Seriously, though, good question. I get annoyed to death at all the mention of Peyton calling his own plays, blah, blah, blah.

Even though he calls his own plays, Dungy still has some imput, maybe it is used for suggestions or for something the coach can see. Maybe he tells him when to duck.

Bellicheck has a cerebral spying interface device. The green dot is so he knows where to aim the infra red laser to pick up on Mannings cortex activities(reading his mind) and know what plays he is using.

OK, I see the sarcasm here. He is given a choice of plays and can adjust them, as necessary according to the defense. He is a smart QB and adjusts as he sees fit.

Maybe it is because the Colts plan to steal the Patriots signals and Dungy is going to relay them to Manning. He has been using the dot all season so that the Pats wouldn't become suspicious.
