Kurosagi, Liar Game, and A Million Stars Falling From the Sky are good ones..
But my favourite is Nobuta wo Produce. It's not a mystery, but it's funny. :]

Kira Kira Hikari was a favourite of mine. A female Tokyo coroner solves crimes with her forensic/pathology skills. However her biggest quest is seeking the fate of her niece who went missing during the Kobe earthquake. The niece was born in Sarajevo at the time of the Chernobyl disaster(long story!) and thus her remains can be identified by a slight trace of radioactivity. Much like the whole CIS genre, but much more sensitive to the bereaved and very dark and heavy. IMO combining the Kobe quake as a natural disaster, Chernobyl as an accidental disaster and the Yugo war as a deliberate disaster in the same mystery story line is a real feat of the imagination.
