What setup is better for running a CAD program (like Autodesk Inventor)?

Intel Core 2 Duo, 2.0 GHz with 128MB NVIDIA GeForce 8400M GS,
Or the same processor above with 1.6 GHz, with 256MB NVIDIA Geforce 8600M GT?

It pretty much comes down to the comparison between better video card, or better processing power.

Actually, the second option has a better CPU *AND* a better video card. Go with the second option.
