Like the other answer says the Siberian express would likley be your best bet. Going through the middle east would be a huge hassle in terms of visas and such. It would likely take weeks going through Moscow. Another possibility might be freighter travel. If you could catch a ship bound from say..Yokohama to Singapore you could maybe find a boat bound from say...Singapore to Cape Town. There's no way either option would be cheaper than flying.

To take a ferry from Okinawa to Tokyo, then by shinkansen to Nagoya then two day journey to Vladivostok, then Vladivostok to Moscow, then Moscow to southern Spain by train, then ferry to N Africa then by train down to west Africa, at a guess I'd say about 5/6 weeks. However, you might smell a bit as there would be very little opportunity to bathe en route. Good luck.
