how do I defeat the three rays?

In Metal Gear Solid 2, you defeat the Metal Gear Rays by using the rocket launcher. You either aim at their legs or thier heads. When aiming with the rocket launcher, you will see these small squares on the Metal Gear Rays, The small squares are where you should aim. The rocket launcher automatically homes onto the target once it locks on also.

The hard part can be dodging some of the missiles that they shoot, but just try to avoid as much damage as possible and continue to shoot them with the rocket launcher.
