Most store lock up some doors at non traffic hours, say between 10:00pm and 6:00 am.
Some have just a bullet proof window open and you need to buy things by request from the window only.
So. Find out during the day. Also they may have changed the policy, and old sign must be removed. Summer hours and winter hours may be different. Only some stores are 24 hours open in a given area, big cities may have ten locations, only few are open 24 hours, but usually the guide you to the open stores by posted instructions.

I asked this at a convenience store once: The same reason they have the lines with 4, 5, 6 on the doors. The lines and numbers show you measurement in feet, so if you are robbed you can guestimate how tall the robber was, also if robbed, the store has to close down for the police and company investigation, therefore the locks on the doors.

Because they probably close for Christmas or some other holiday, so they must have locks for those times. Also for times when they have to go on lockdown for some reason. It is a safety thing i would say. Like if there was an uproar of a crazy mob in town, they could lock the doors to keep them out. See my point.

If a situation comes up when they need to lock the doors, i.e., a missing child. Also, in case they decide to start closing for a few hours. And of course, I'm not sure if the types of doors they use come without locks unless special ordered.

common sense.. most stores gets robbed at night... they are open, you just have to ask for stuff..
EDIT: i have been reading everyones answers... here in west virginia from 2-6 am the stores close and you have to go up to the door and there is a little slot in it.... and tell them what you want and give them your money to pay for it.. no ones mentioned that... i dont know if it is everywhere or not...

christmas they need to close even some of the 24hrs stores. some accidents happens w/ the business or unforeseen problem they close and need to lock up or evrything get stolen.

Insurance purposes for one thing. Plus if theres a really bad flood, snowstorm, w/e and they want to send the employees home for safety they need to lock the doors. ;)

Because nobody stocks doors without locks. It's cheaper to buy doors that have locks and not use them than it is to special order the doors without locks.
