Pop-ups can't be completely stopped.
If you have your Internet Explorer pop-up blocker turned on, that's about all you can do. Smart coders will always be figuring out new ways...
Now, if you have ALOT of them.. then that may be an indication of an infection, like adware.. .in which case you will want to make sure your security suite is properly configured, automatically updating, and that the entire suite with antispyware antiadware antivirus firewall etc is all running...
You can do a web based scan from symantec.com or http://housecall65.trendmicro.com to double check things.
Also, you will want to check if it is a specific program causing the pop-ups... for instance, older versions of windows used to come with the messenger service enabled... this is not msn messenger or yahoo messenger... it is a windows service that allows administrators to send messages to users.. this could be accessed tho by outsiders via that port and was used to send advertisements and now it usually ships disabled. Check your pop-ups is not saying messenger.

If you are using Internet Explorer, its a sign of malware infection. Use Ad-aware or AVG AntiSpyware or SpyBot to clean these pests first, be sure to update them first before scanning.
Else... run away to Mozilla FireFox. Since I used FireFox, these pests have dramatically reduce, though some of them still managed to scramble into my system due to firewall lacking to spot them intruding my system....
