Depends on how heavy the hovercraft is and how much force it will have to deal with. The heavier the craft, the thicker and stronger the material you'll need. You don't want the heaviest material on a light craft or it will be inefficient, and you don't want weak material on a heavy craft because it will break because of the air pressure.

I would suggest marine vinyl. It's not too heavy and it can take a lot of scuffing. I have seen it at J-Ann fabrics.
