I am building a deck, have installed all of he sub fream and joists, and now simply need to fasten the deck boards on.
If I pre-drill and countersink the screw holes, should I drive the screw below the surface of the board and back fill with something, or should I leave them flush with the surface?

Flush is fine; drilled and countersinking isn't strictly neccesary. I would suggest however; buying a deck screw (obviously galvanized) that allows no rough; torn up area around the screw head when you flush it. They are specific to the purpose.
To predrill will actually give you a less effective hold; and sooner rather than later that drilled hole will wallow.

Set them flush. Use a fastener that is made for the type wood you are using. Some of the new treated materials will destroy fasteners if they are not made for that type of material in a very short time.

Recently repaired a deck where electro galvanized fasteners were rusting in less the three months. Should have used hot dipped galvanized or stainless steel fasteners.

I think so but it's gotta be way over half a year that you have to never wearings 'cos ive had then pierced since i was 7 and i hardly ever wear earing but the holes still there lol But it must be different for other people because my friends closed up in 3 month, ahaha.

Use caulking LOL,,,,if you use galvanized steel nails or screws run them flush but screws of course you can counter sink them and fill them if you wan't just depends on how you wan't your deck to look and how long you wan't it to last ,, with what to fill with well
