Aeroplane by Red Hot Chili Peppers.

when you listen to it without looking at the lyrics it sounds upbeat and sweet.
But when you look at the lyrics, it's all very sad and dark, about Anthony's drug addiction, it was a cry for help from him.

Most of the songs on Of Montreal's album "Hissing Fauna Are You the Destroyer?" would definitely qualify for this. The songs have really upbeat, happy melodies, but when you listen to the lyrics, you realise they are actually pretty dark - mental breakdowns, drug addiction, relationship breakups etc. That duality is actually one of the things I love about the album.

The first song that came to mind was a Smiths song but not that one. I don't think it gets more poopy yet dark than "Unhappy Birthday".

Chloroform by Flickerstick and Night Drive by Jimmy Eat World.

They are both about rape, while chloroform is very upbeat, night drive sounds sweet. Lol.

They are great songs though :)
