Mitochondrial is circular. It has 16569 base pairs. It codes for 37 genes out of which 22 are for transfer RNA and the rest mitochondrial proteins.Mitochondrial DNA is not associated with histones.
Nuclear DNA is complexed with histones and nonhistone proteins. It has more than 20-30 thousand genes. There are repetitive sequences of various lengths and base numbers.Nuclear DNA controls mitochondrial biogenesis, but not vice versa.

Nuclear DNA and Mitochondrial DNA has the same structure (sugar, phospor and nitrogen base).

But Nuclear DNA control every reaction that happen in a cell and responsible for a specific characteristic of a cell.

Mitochondrial DNA only control reaction that happen in mitochondrial matrix or intermembrane room.

Also, Mitochondrial DNA can act independently and not depend on any message given by Nuclear DNA and can replicate itself.
