Yes' Close to the Edge is more or less considered the quintessential prog rock song (& album). So that goes up on my list.

Hemispheres, The Necromancer, Cygnus X-1, By-Tor & the Snow Dog- Rush (yes, immature lyrics & all. Love em all!)

VdGG- Scorched Earth, Sleepwalkers, Pioneers, Killers, La Rossa

ELP- Karn Evil 9, Tarkus, Knife edge, Trilogy

Genesis- Stagnation, Battle of Epping Forest, Musical Box, Supper's ready, Cinema Show, Firth of Fifth

Tull- Thick as a brick

King Crimson- In the Court of the Crimson King, Starless & Black Bible

ELP- Tarkus
King Crimson- Moonchild
Pink Floyd- Echoes (if you consider Floyd prog)
Yes- Close to the Edge
Mike Oldfield- Tubular Bells
Jethro Tull- Thick as a Brick

I'm not gonna bother completing this list... I'm just waiting for Chunga's Revenge's list.

Asking me to choose between any of Floyd's three is like asking me to choose a favorite kid(if I had them...) Echoes has by far the best climax in a song, the build up at 14 minutes does not stop for like five minutes and then bam, last verse. Shine on You crazy Diamond, all parts, obviously a great song. And the underrated Atom Heart Mother Suite, I love that song so much. Especially when it goes into "silence in the studio" right before the end. If only Dogs had been 3 minutes longer.

Jethro Tull - The Entire "Passion Play" album
Kansas - Song For America, Icarus (Born On wings Of Steel)
Camel - Rhayader / Rhayader Goes To Town, The Snow Goose
Asia - Time And Time Again
Rush - Vital Signs, YYZ, The Trees, The entire 2112 Overture
Yes - Heart of The Sunrise, Starship Trooper, Perpetual Change

I could go on, but gotta run, Oh yeah, I love love Yes' remake of Paul Simon's "America". If you never heard it check it out.
Listen to the original then Yes' version.
They are both good though. Though not prog, Simon was great in his own right. You could say he was a very progressive songwriter for his day.
