well i think when you are refering to a person it probably means they are hard headed/stubborn
but if your talking about a problem it might mean its a hard problem to solve like a hard case to crack
tough nuts are hard to crack so it has to do with difficulty of some sort

Did you ever try to break open a walnut with your bare hands or without any kind of tools? Its not easy to do.

Saying that something is a 'tough nut to crack' means that it is a difficult problem you are working on.

Because a nut is smallish, its usually a tough little problem with no major, life altering consequences...

Just hard to break down or figure out an individual. Could be for a variety of reasons.
