Get some medication for fin rot and do some water changes, that would "put him out of his misery". You should try to get him better rather then killing him.

You've gotten some really crappy answers. I know the specifics of using clove oil, but I'm not going to tell you because I think you should get some fin rot medicine to bring him back. Mardel makes an excellent medicine for this. It's usually about a 5-10 day treatment depending on the severity.

wow, what horrible answers you've gotten! if you're actually going to kill him, there is a method to use of drowning them in clove oil. i dont know the specifics, so i dont want to tell you how to do it wrong. google it, and it should give you the process.
The better way to handle things is to go to the pet store and get "fin rot" medication. He will heal if you catch it soon enough. I hope he has not been "rotting" for days. The medication should help him start feeling better within a few days.
The medication is very inexpensive, and is a much better resolution, because it gives the little guy a chance to live.

Get fin rot medication, treat it all, and if for some reason that doesn't work kill him in the most humane way possible.
That involves breaking his spinal cord, either by cutting through it, or other ways involve wrapping him up and throwing him on the ground etc. It may feel horrible, but it's nicer than flushing him. He'll die slowly that way.

Try treating him with Maracyn TC for 10 days, don't forget to take out the carbon cartridge, and do a 50% waterchange right before you start treating him
follow up with partial waterchanges of 25% every other day
If you see him getting better after 5 days, then you caught it at the right time
If he doesn't, the most human way is to get clove oil
Hope that helps
Good luck

if you want a serious answer to your question and really want an appropriate way, the answer is : you wrap it up inanything(napkin, paper cup, whatever) and put it in your freezer for about half hour or so...trust me, this is how i was taught by my local fish store from the actual owner(not some shmuck kid who works there after school)...i've used this method myself, after it is frozen, feel free to flush as the fish is already out of its misery

get an MRE (Meal ready to eat) they have a specially heating device that gets extremely hot when added to water. Get one of those little packets that heats up the meal and drop it into the fishbowl. Oh yeah MRE's are usually for the military but also if you've ever been hit by a bad hurricane (or two in a row >.>) you know what they are.
