Clemson is well noted for their graduate math department which includes an MIS.

This is hard to answer -- because the best schools for Computer Science only accept students going for a PhD -- and give out the MS as a booby prize to those who do not finish.

The top graduate programs are MIT, Stanford, Berkeley and Carnegie-Mellon.
