I have seen them all but...,I don't get it if the eagles were under Gandalf's command why instead of letting Frodo and Sam fly on the Eagles did he make them walk all the way?

Gwaihir (the lord of the Eagles) owed Gandalf a favor (a couple of them, actually), but he owed nothing to Frodo and Sam. It was only at Gandalf's request that Gwaihir went out to get them from Mt Doom at the end of the movie "Thrice will pay for all my faithful friend" is what Gandalf told him. (The book explains this). But the ring and the toils of the world were not Gwaihir's concern. As it was with Tom Bombadil and the Ents. Which is why the ents only attacked Sauruman, rather than participating in the major battles.

The eagles were never "under Gandalf's command". They were friends of his who helped when they could. If Frodo and Sam had tried to ride the eagles into Mordor they'd have been killed by the ringwraiths and nazgul before they ever got past the borders.

The eagles weren't under Gandalf's command, only his request.

Also, it wouldn't have made much of a story if they had been able to fly there and destroy the ring that quickly.

Well, that's how Tolkien wrote the story: that Sam and Frodo walked. I guess Peter Jackson wanted the movie to follow the book as much as possible.

Because the eye in the tower would have seen the eagles coming and it would have sent out forces to destroy them. Besides, it made for a better story plot the way it is.

Orks have arrows possibly? Not exactly a sneaky way to get past the black gate or the nazguls?

I'm guessing they are some kind of magical creature that needed to be summoned, and if they would have flown, they would have been easy target for the the flying wraiths.
