Yes, there's every chance that the virus can't be deleted.For, example If your system is infected by a "boot-sector" virus or a "Bot-net" virus then complete removal of these variants are very difficult.Since, they create a copy of itself on almost drive or folders(restore points etc.....).And they are loaded into memory every time the system is started.
In these circumstances, a thorough format of the "disk" is needed. And once done, you would have to reinstall the operating system from scratch..........

You need some powerful tools to remove it. Also i would need to see a HJT log.

Edit: Yes you could do a clean install, but it depends exactly what you use your computer for. Do you do online backing if so, disconnect from the net and do a complete re-installation. But if you just download music and play games then cleaning your system is the better option. But you mat not have a virus, you aint explained if your having any problems (If Any). Yes, it's VERY possible. Today's malware is becoming so advanced that many simply cannot be removed by traditional Anti-malware tools. like some Root kits.
There is only ONE way to be sure that all malware is gone from your PC:
