A protein is made out of polypeptides.... this is how it works...
First you have amino acids,[ PRIMARY structure] they form peptide bonds to eachother and make peptids chains. Then the chains go in different configurations becuase of hydogen bonding( alpha helixes or beta plelated sheets) [ SECONDARY structure] Then the polypeptide srtucture that is now formed is a protein, [TIRICHARY structure] OR you can have two or more polypeptides attatch to one another and form proteins like that, [QUATERNERY structure]

A protein is a functional 3D structure made from amino acids... The polypeptide is also a 3D structure that is made from amino acids but not completely functional yet because it may not have the require quaternary structure....
For example hemoglobin is made up of two alpha chains and two beta chains (these are the polypeptides) however the functional protein hemoglobin requires all four of these polypeptide subunits to be together and functional.
