I want to do something of lasting value keeping in mind that neighbours don't get disturbed. There is absolutely no desire to earn any money from this. After I get valuable suggestions I may even suggest my trustees to run it in the way finally agreed upon.

1000sq ft is not a big area where some very big charitable work can be conducted, but running free medical clinic for limited purpose, free library for children, free crèche for labor class or needy children, free old home for old people can be some of the nice ideas on which you can work out. The problem here is that any work even though it is not for commercial gains & purely charitable purpose has to be such the residential status of the flat doesn't come in legal scrutiny by any authorities. The other issue which has to be taken care that any work being conducted from this place although for charitable purpose should not be opposed by the neighbors being a source of infringement in their privacy in the residential complex rather they should feel proud to be living in the residential complex where such charitable work is being done & they can also contribute in such work.

You could let a homeless vet stay in it for a max span of 6 months at a time or till they have the means to leave. It would be a great way to help them get back on there feet!
What a great question! I'm sure whatever you pick will help so many people. What a lovely thing to do! Best of luck :)

You will want to make sure that a residential area is zoned for a business, even if it is charitable. It could be zoned as residential, only. If so, you probably won't be able to obtain a business license.

Open a day care for babies in poverty so the parents can work.
You could also open an after school homework help to keep kids up to grade level.
