It is all over the place because the three aren't in Hogwarts. Main places as settings: The Burrow, 12 Grimmauld Place, The Ministry of Magic, Shell Cottage, Gringott's, Malfoy Mansion, Hogwarts at the end.
A lot of the book is taken up with the three on the run.

There are a lot of settings in the book... The Dursley's, the burrow, a number of forests, The Ministry of Magic, Godric's Hallow, Hogwarts Castle, The Forbidden Forest, King's Cross... And there's probably more.

Wow, there are so many.. They start off at Ron's house, then they go into the house where the 'Order of the Phoenix" once met, then they go into a forest, then the Ministry of Magic, finally...Hogwarts castle. These are most of the places the book takes place. I didn't include small settings.

Well...the one shift from tradition is that the trio are not at Hogwarts and in fact on the run, all over the country. The setting is all over England - Ottery St. Catchpole, forests & moors all over England & Scotland, Godric's Hollow (which is Wales, I think), Malfoy Manor, Shell Cottage, Gringots and finally Hogwarts.
