Argh! I saw this question and the Cubs fans throwing opposing team homers back was going to be my answer! Rah! Ya beat me to it but at least you're a Cubs fan!
The sausage races at Miller Park in Milwaukee ( second thing I could think of!)

Playing "I Left my Heart in San Francisco" by Tony Bennet at AT&T Park if the SF Giants win a game.

Cleveland used to have 10 cent beer night. That almost started a new tradition of mass streaking during the 7th inning stretch .... and in between every other inning .... and during a ninth inning rally. Of course, having to forfeit the game with the scored tied and runners on first and third because they couldn't clear the field of drunk fans kind of put a quick end to that tradition.
The White Sox used to have disco night and burn disco records in between games of double headers. Of course, having to cancel the second game because the stadium had to be evacuated to escape the toxic fumes put kind of a quick end to that tradition, as well.

At Minute Maid Park, after we sing "Take Me Out to the Ball Game" during the 7th inning stretch, we then sing "Deep in the Heart of Texas."

At Orioles home games, if anyone shows up, during the singing of The Star Spangled Banner before the game, when the lyrics "O say..." are sung during the final stanza, the fans shout the "O".

At Yankee Stadium when the grounds crew is one the field, the fans would sing "Gay Man", in the tune of Y.M.C.A. We would also chant the names of our players when they take the field until the players acknowledge the chants. We would also taunt Mets and Red Sox players and fans if they were to come to Yankee Stadium.
