I've recently acquired one of these for the first time. To start with I think I had more flies in the house than I had before!!lol

But I have just noticed that it is working and it is now full of dead flies. Am I supposed to empty them or do they decompose into the plant/soil?

had one living on my window-sill 4 ages .Just let it do its thing if it were in the wild there wouldnt be anyone 2 empty it , nature knows what its doing

they get digested by the plant, it takes a while to fully close its "mouth" and doesnt start digesting untill this has happened, although id remove them from the soil if i was you
