how to deal with a boss who is not trusting his employee but, the employee is really honest to his works?

Keep being trustworthy and honest. Eventually, either the boss will see that his/her employee is trustworthy, or the employee will accept the fact that the boss is suspicious of others. Either way, it's not worth stressing over.

It is difficult to deal with people who are distrusting. Give him the benefit of the doubt and follow your insticts.
