I would say that the greatest creators of the crimes against the humanity were the members of Holy Inquisition.All the other options that you stated lasted for a short period of time like 10-15 years.While the Inquisition was formed officially in 1234 and lasted until officially 1821 when they were disbanded.So now you could see how many crimes they caused during 600 years.While in the other cases that you stated you can see that different conquerors conquered other countries and were killing the people of other races nationalities,religions and beliefs while the inquisition was prosecuting and killing their own countrymen for the 6 centuries,so in my opinion they were the greatest plague that world had ever encountered.I say this just my opinion,I might be wrong the rest is up to you.

To be terrible a crime has to be against innocents.
1. According to the Christian faith the crucifixion was *required* to save humanity therefore cannot be considered a bad thing.
2. Is bad, but at least it was instantaneous (I know not everyone died immediately but most did).
3. Soldiers are doing their duty in war (whether one agrees with it or not) so wars cannot really be considered crimes against humanity. (Stupid but not crimes.)
People have said The Holocaust. I would agree that this was one of the worst crimes against humanity -- backed by Psychiatry no less (racial purity was their idea). It was certainly one of the worst because it was pure and deliberate cruelty as well as deliberate mental and physical torture.
The destruction of the American indigenous peoples, again not good, though much of it wasn't "deliberate" but caused by imported disease. (I'm absolutely not trying to excuse the abominable behaviour of the white man but we're looking for the biggest crime here.)
The destruction of people in Africa I personally have less sympathy with -- because slavery was something that went on all the time between the African people, they merely extended it to sell the slaves to the Europeans. Although they had no comprehension of what they were doing at the time (how could they) it was the African tribes who supplied the slave trade at source. It was a very unfortunate coincidence that Europeans wanted cheap labour at this time.
Personally I'd say Psychiatry. They created the philosophical foundation that justified the Holocaust. Their views on race virtually created modern racism. They created heroin and LSD (wonder drugs that would cure everybody) . Every day they have the right to imprison anyone without trial for as long as they see fit.
They have been the sales outlet for the giant pharma companies selling drugs that are "safe" only to be black-labelled by the FDA when the truth finally comes out. They pretend to be a science when everything they do is based on opinion while they mis-diagnose and drug children (over 6 million in the US alone).
And they do all this with the pretense that they are helping.
Now that's a crime.

2. Not the greatest crimes against humanity - the Japanese were guilty of far greater and more numerous crimes throughout Asia from 1937 - 1945.
3. World War I was fought largely by volunteer armies, do you think it is a crime to volunteer to fight a war (such as the Belgians, the French, or the Russians) to protect your country? World War II was fought by volunteer and conscripted armies. Do you believe liberating Asia from the Japanese Imperialists, or liberating Europe from the Fascists was a crime??
4. The two largest crimes of the twentieth century were the Japanese invasion and occupation of Asian countries throughout 1937 - 1945 and the deaths of millions, and the German/Italian invasion and occupation of European countries (North Africa too) and the deaths of millions.
I include the persecution of the anti-fascists, communists, gypsies, homosexuals, Jews, the mentally retarded, and others during the Holocaust in Europe (1933 - 1945) as PART of the biggest crimes against humanity, not THE biggest crime "in whole history."

A crime against humanity must be judged illegal and immoral both by the standards of its time and universal principles.
So, of your examples, only the German deliberate start of WW1 is a crime.
I suggest the 'First Crusade' against the Cathars of S France in 13th C. It established the awful precedent that mass slaughter simply because other people worshipped Christ in a different way was justifiable.

The holocaust was more terrible than even the bombings of Hiroshima and Nagasaki, even though those are a real close second. I can't think of a more terrible crime against humanity than killing 6 million jews.
