I'll try to give a shot at it...
Moscow: Although this city is located at the European part of Russia, where it's located on the inland of the region, the closest "body of water" would be the Moskva River, in which the city has been named after. The largest river that is located nearby the city would have to be the Volga River, which is connected to a much larger body of water known as the Caspian Sea.
Beijing: There are two rivers that flow nearby this city, which are the Yongding River and the Chaobai River, both are part of the larger river called Hai River. The Hai River is actually flowing into a much larger body of water known as the Yellow Sea.
New York: The two rivers that flow there are the Hudson River, which flows into the Atlantic Ocean, and the Mohawk River. The closest large body of waters in the presence would have to be the two Great Lakes, one being Lake Erie, and the other Lake Ontario. Both are connected to the Niagara River.
Tokyo: The large body of water that is located near the region would be Tokyo Bay. It is connected to the Uraga Channel, to the Sagami Gulf.
London: The Thames is the major river there, where it flows out of Thames Estuary and into the North Sea.
Hong Kong: The known river near Hong Kong would be Sham Chun River, which flows into Deep Bay.
Mexico City: The only body of water large enough that is located near Mexico City would be the Gulf of Mexico. There was a lake there known as the Lake of Texcoco, but was drained. There is a river that flows into the Gulf of Mexico, and that would be Pánuco River.
Amsterdam: The river that flows through the city would be the Amstel River. This river meets the IJ Bay, located in North Holland.
Sydney: The Hawkesbury River surrounds the city. This river joins into the Broken Bay, which both Pittwater and Brisbane Water also joins. The Broken Bay is a large inlet belonging to the Pacific Ocean.
Shangai: The known river in it's location would have to be the Yangtze River Delta. The Yangtze River flows into the East China Sea.
